So today I received confirmation that the train would be canceled between Boston and Albany. The tracks are still under water between Pittsfield, Mass and Albany, NY. Amtrak will be running buses on the Boston section of the Lake Shore Limited, so I went ahead and made a switch.
My new routing will be:

Departing New York- Penn Station at 3:45 PM
